I know flame tanks kill normal worms almost instantly, but do they also do that for the emperor worm?

hah.... the easiest way to win is with fedaykin...

just build a base defence and move in with fedaykin... don't attack units though

when you reach the worm.... attack for a couple of seconds and retreat... cuz the mega cannon will shoot

after that get back and attack again and again and again... and you win.... too easy :-)

The mega connon's only good against stationary infantry.

If you play against a Sucky com. They rock bigtime yes.     They can be very deadly if you know how to predict the movement's of your enemy. And then use Force fire (Ctrl + click)

Still, the mega cannon's best against infantry.  In the final mission, one shot killed like 13 freman in 1 shot.

that's the good thing with fedaykin.... they fire..... retreat.... mega cannon misses and lost lock cuz fedaykin are cloaked again.... attack.... and retreat.... and with the fedaykin's great damage it's over in few attacks

If you use an advanced carryall w/ a sonic, the worm will die before the tank looses halv its life to the mega cannon.
