Microsoft Security Essentials

Depends on the size, speed and usage of your hard disks? You can always run defrag first, to speed it up, but that generally takes half a day by itself :P

After 14 hours it got to just under a quarter, then it stopped when someone made it go to sleep. I think i'll just use Ubuntu to copy the partitions instead, and it will probably be 10x as fast.

I use avast! free and Malwarebytes, it's doing a great job. MS Security Essentials sucks, Microsoft itself said that but in different words obviously.

I have had no problems with MSE on 2 computers. Used it for around 3-4 years.

I shouldn't take an hour to scan 8k files. Must be slow/old hdd, or maybe it is failing?

How big (gigabyte) is the hdd?

OK, so now the backup software that comes with Windows isn't even backing up all the files I tell it to.

It is a 250GB laptop hard drive, 268,340 files totaling 128GB on drive C and 14,740 files on drive D totaling 33.9GB. I also have Ubuntu installed.
