They don't know much about Earth those days. Only the pre-born can tell things about the Earth. It says in the book, that it's long forgotten, and it's place is lost within the deep ranks of space.

Ninja were specially trained men and women born of the lower social classes. The daimyo used the ninja to infiltrate enemies for espionage and/or assassination. They did not work for the samurai they worked for the Daimyo. But anyway back to the topic.

I personally have a weird theory that the histories are based on the Destination:Void series. I could be wrong but what I believe is this.

Moonbase sent clones out to a star called tau ceti. The Organic Mental Cores died while controlling the ship so they needed to create an artificial intelligence. This ended up in creating a godlike thinking called Ship. Ship transplanted humans on a planet in the tau ceti system called Pandora. From here Ship eventually destroyed all humans except the clones on Ship. The reason is because earth would not WorShip him. He created other lifeforms but they died out as well as Ship. They spread off Pandora and populated the planets. Using technologies of Ship till the butlerian jihad.

Ship destroyed earth and the only records were in its memory banks. Only little snippets were known of earth and in the future only the people who could see in past lives actually understood earth.
