The books say that the sandtrout somehow arrived from another planet, and that the trout transformed the planet into a desert, the same way they transformed Chapterhouse into a desert int he last dune book. Dune being anti-religion throughout, and Herbert himself being atheist, would probably not include a divine being into the equation...But that's just my opinion.
